I know many teams have stressed their engines and if those team could enlighten me. I'm really curious if anyone has stressed a GSXR (01-03) engine before, I know it's kind of difficult from the backbox due to the mounting holes not being square on the back of the motor. And those that have stressed the engine, have you found any down sides to it, ie destroying the block, not ridged enough suspension points and anything else i'm not aware of.

Corey,

Just so you know, the 04 motor is the same (externally) as the 01-03 motor. The 05's changed mounting positions slightly...

we've run a stressed engine for the past 4 years and are continuing to do so this year, but we use a CBR. We've done heaps of rigidity test's and have found the engine and the way we attach to it to be more than ridged enough, one of the big downsides is proving this to the design judges

We run a longitudinal fully stressed 2004 Yamaha R6 engine with a drivecase bolted onto the rear. The engine is strong enough to be stressed, except lacks strength to resist rotational forces around the crank axis. The latest generation of rear-clip uses a triangular structural sump to strengthen the engine in this area. But like Colin said, you're going to have to work very hard to prove this to the design judges.
