We have always had problems with backfiring in the intake during starting, but I am convinced that there has to be something we are missing in the timing because the stock bikes start so easily, if anyone could be of some help I would appreciate it.

Just guessing, but do you have ref and sync errors during starting. This would explain the backfiring during cranking. What ecu, are you using a motec.

"sneezing" is certainly typical to grossly advanced ignition timing.

if the timing map is ok,
and the engine is "timed"

then perhaps ref/sync error?
cams incorrectly timed?

We have always used anywhwere from 10-20 degrees advance at startup and idle depending on the engine. Email me offline or call if you want some help.
